Q. if one has a Brown Bess flintlock, smoothbore on a SGC. What is the legality of shooting single balls from it?

AFAIK A FAC is required to posses shotgun cartridges with less than 5 pellets or over .36"

(a) cartridges containing five or more shot, none of which exceeds ·36 inch in diameter

Owner also has a FAC for other firearms & BP Licence, but of course, no licence required for lead balls.

So, is it legal to shoot balls or not??

yes it's legal to shoot ball from a muzzle loading section 2 shotgun.
